1. Preheat oven to 350°F (175°C) and line a 12-cup muffin pan with liners or grease lightly.
2. Peel and core apples, then grate or dice and set aside. Chop and toast pecans, then let cool.
3. In a large bowl whisk together flour, baking powder, baking soda, salt, cinnamon, and nutmeg.
4. In a separate bowl whisk melted butter, brown sugar, eggs, vanilla extract, and milk until smooth.
5. Pour wet ingredients into dry ingredients and stir gently until just combined. Fold in apples and pecans.
6. For the crumble topping, combine topping brown sugar, flour, cold butter, and pecans until coarse crumbs form. Sprinkle evenly over muffin batter.
7. Fill each muffin cup three quarters full using a scoop. Bake 18 to 22 minutes until a toothpick comes out with a few moist crumbs.
8. Let muffins cool in pan for 5 minutes, then transfer to a rack to cool completely.
